I was telling my boss I would be able to work on Monday....After I had asked for a day off due to a family emergency...

All I can think of is that the person has put some thought into the answer and responds to your question with their eyes closed to keep the thought clear in their mind...to keep from being visually distracted.

It can mean a variety of things, depending upon the exact context.
1) He is thinking hard
2) He is trying to see your point of view, which was not very obvious from what you said
3) He is going to say something that might hurt you, so he closes his eyes to avoid seeing your reaction while he is pronouncing the verdict.
4) He is tired
5) He is bored with having to answer, and is trying to concentrate on something else parallely.
You can gauge the exact reason by paying attention to their whole body language.

Was that person lying in bed at the time? If he or she was standing up at the time, I would feel like the person was either lying to me or was very annoyed with the question.

I personally think they are lying to me. I know this may not be true in all cases, but that is the first thought that crosses my mind.
