Maude Flanders got knocked off a grand stand at a monster truck show... umm... that's the only one that comes to mind right now.

Snowball II - is run over by Dr. Hibbert, replaced with Snowball III, Coltrane, and another cat which looks exactly like, and is named, Snowball II. Now let us never speak of it again.

Beatrice "Bea" Simmons - Died from a burst ventricle [a broken heart]. Left Grampa $106,000.

Aunt Gladys Bouvier - She died and left Jub-Jub to Mrs. Bouvier, and her collection of potato chips to Marge

Bleeding Gums Murphy - was hospitalized and never recovered.

Asa Phelps - The Curse of the Flying Hellfish, Asa is the next Hellfish member to die, leaving Mr. Burns and Abe Simpson.

James Bont - He was trapped by Hank Scorpio, escaped, and later shot to death by Scorpio's guards.

Shary Bobbins - While flying away from the Simpsons home with her umbrella, she dies after being pulled into a jet engine.

Rex Banner - Rex is accidentally catapulted out of town and presumed dead.

Frank Grimes - Frank angrily mocked Homer, and in doing so, carelessly grabbed electrical cables.

Pinchy the Lobster - Homer eats Pinchy, his pet lobster after he accidentally cooks him in the bath tub.

Red Barclay - He challenged Homer to a beef-eating contest, and died of beef poisoning.

Maude Flanders - Maude Flanders is knocked off the racetrack grandstand and falls to her untimely death.

Dr. Marvin Monroe - He passed away sometime during season 6, but reappears in a later episode, alive and well. His excuse? He was really, really, sick.

one of Abe 'Grandpa' Simpson's girlfriends ( I think her name was Bea)...she died of some typical old-age thing....a stroke, a heart attack, or simple heart failure in her sleep

Santa's LIttle Helper, Homer, and ( I think) Bart have had near-death experiences

Bleeding Gums died of something-or-other

Maude Flanders fell off of a stadium
Lisa's cat, Snowball, was killed (hit by a car, IIRC)

someone Mr. Burns knew was killed in something involving a waterway around the nuclear power plant. I forget the exact specifics, but surprisingly, Mr. Burns was not directly responsible

and I might just be spazzing, but I think that Stampy the elephant died in either one of the episodes or comic books. Again, the specifics escape me.

Bea (Abe Simpsons girlfriend) died from a burst ventricle and she left him all of her money.

Also, Snowball 2 was run over by Dr Hibbert.

And Poochie (dog who Homer voiced on Itchy and Scratchy) "died on the way back to his home planet" when he was cut from the show.

Maude Flanders was the most memorable as she was killed at a racing event. Rolled up t-shirts were being fired into the crowd and Homer ducked when one was fired at him. It struck Maude, knocking her off the top of the bleachers and onto the ground below.

The other two were Dr. Marvin Monroe, who just died with no explanation that I recall, and "Bleeding Gums" Murphy, who I believe had cancer.

Dr. Monrow. Bloody Gums Murphey. Chef (Kinda ) and Doris the Lunch lady (She really did die) and quit showing up for work. And Ms. Ned Flanders. God called her home from a race.
