Find a place where you can be independent, maybe rent a bike/scooter, and drive around to the places you like the best. For your honeymoon, don't plan on doing much organized sight-seeing; plan on visiting local bazaars, churches, temples, sight-seeing points, beaches etc. Goa or Pondicherry are ideal, for long or short trips respectively. For a slightly bigger budget, consider Kerala, pick two or three places to visit/stay and hire a car at each place. I'd suggest not driving your own car around, it'll tire you out. :) Of course, if money is no constraint, then think of a trip to the Andamans, staying in a plush resort.
Book early, today if possible, and make sure you negotiate for the best deals. Oh, and you don't HAVE to tell the Hotel that you are on your honeymoon, that might push the price up. Once you arrive, they'll figure out that you're honeymooners soon enough.

hey! .. if beaches, interest you, then id suggest Goa.. if ur interested in a quiet cosy place id suggest Ooty { kinda cold out there ;) } if ur a historian type, who enjoys the perfect blend of romance with the beauty of architecture then go to the Taj Mahal -Agra ;)
on the whole, i dont think any place matters, on your honeymoon as long as you two are together u'll have fun anywhere;)
