Your remote control is a "Rolling Code" type. It's possible that when the battery died the garage door opener system "lost its memory" of the remote.
If you are sure that the battery is not the problem then I would try to re-program the remote to the garage door opener system. This web site has instructions to do that: http://www.aaaremotes.com/971ins.html
If that doesn't work then it's possible the remote has died and you need a new one. Once you purchase a new remote then you'll still have to use the "learn" process in the above link.

If you have the 139.53681B model, then your overhead garage door opener has a red colored "smart" button on the rear or side panel. You may have to remove a white plastic light bulb cover to find it. Press and release the smart button, then hold down the button on your remote control (the largest of the three is what most people us). When programming is successful, the main light bulbs on the overhead unit will flash and two "clicks" will be heard.
If this does not happen within a few seconds of holding the remote button down, then let it go. Push it again to test, but it likely will not work.
The smart button has a small LED above it. If you press and hold the button on your remote control, you are sending a radio signal out as long as the button is pressed. The small LED above the smart button should flicker/flash rapidly whenever it "hears" a signal - even one that hasn't been programmed. If this light doesn't flicker when you hold the button down on the remote, it is possible that the battery is installed backwards, but the more likely cause is a defective remote. Flip the battery and repeat the programming steps, but if it doesn't work, head to your local Sears for a new 139.53681B remote control. This model is carried on the shelf (look for the ones with blue buttons).

It depends what brand it is, some garage door openers will actually learn the code of the remote, that's the way mine works. Others need to be matched on both ends. The manufacturer's web site will probably have instructions on how to reprogram yours.
For my Sears unit you have a set of switches under the battery cover, you set these to some random code, whatever you like, and then press a program button on the opener, then you press the open button on the remote. At that point the door starts to open and they are linked up.
Try Sears.com for instructions, but you probably need the model number off the opener.

Try to turn the battery around, maybe you put it in backwards. You might also be able to order a replacement from Sears or the manufacturer of the door opener.

take it back to sears, they can service replace, their own products with minimal expense and time without the unit.they may also be able to provide you with a new unit right there in the store after the unit is programmed with the old ones codes
