The writer, Richard Kelly has said that the fact their are so many interpretations out there is great and has never spelled out any meaning as such but basically, the night that the aeroplane fell on Donnie's house, he should have died but instead he was out of bed having the vision of the rabbit who told him the world was going to end. As Donnie studies the time travel book Professor Monatoff gives him he realises that this event was a wrinkle in the wormhole, and that when he didn't die as he was meant a temporary tangent universe opened up, the part of the plane that fell on his house, fell off the plane his Mother and sister were travelling on in that tangent universe much later and fell through time.
The rabbit tells him when the world is going to end, the point in time the tangent universe will collapse, when Gretchen dies, Donnie uses the wormhole to travel back in time so that he is in bed when the plane falls and commits suicide saving Gretchens life as she would not have been there if Donnie hadn't met her.
However, Gretchen may have died anyway, without Donnie her stepfather may have found her, or the boys who were hassling her, so its hard to know whether Donnie's sacrifice was worth it.
It does however save Franks life, the boy dressed up as the bunny, possibly Donnie's sisters boyfriend, who comes as a warning vision to Donnie because Donnie will shoot him in the tangent universe.
The scene in which various characters wake up as Donnie dies, shows us that the events of the tangent universe have not entirely been a waste. The Gym teacher wakes up realising th Patrick Swayze character is a paedophile, the psychaitrist wakes up realising Donnie isnt mentally ill. Donnie's mother and Gretchen recognise each other without knowing why, giving Gretchen the possibility of help there in the future.

I totally agree with bumblebee, If you watch the movie from the very beginning and really watch it at the first of most of the scenes it shows a part from time travel book and gives you a clue to what is going to happen, I love the movie too

There is no meaning, it's an Emperor's New Clothes thing - everyone pretends it is really deep and meaningful, but it's really just a bit of overrated fluff.

the whole thing is that he is dead, and this is what would have happend if he was alive, he is watching his death
that is why it doesnt make a lot of sence
