It happens that the kinetic energy of the molecule increase and potential decrease. Nothing happens to the protonbecause very high forces are required to move it off from the nucleus.

Your question is flawed in that 'molecule' indicates multitudes of atoms, And 'proton' seems directed towards a single atom...In buliding molecules normally only the electrons orient themselves diffirently to interact with other atoms, the nucleus doesnt change.
