Get someone else to drive car, duplicate the problem and get in trunk push on the panels and listen for a change. If that does not work. Remove all junk from inside car and trunk. try to duplicate problem. Remove spare, and all panels in trunk, still there? remove rear fold down seat, check tail pipe hangars, check under car for any moving part that may be hitting or rubbing a stationary part. If the percussion from the kicker is doing the damage then you have to vent the area so the inflection of the woofer does not cause the metal body panels to flex and buckle causing similar noise. Also check the trunk lid springs, you can put foam around them or remove them and put a gas strut to hold up the trunk lid. That is what I did on my prelude. I had to fabricate a bracket to hold the strut but gained some component mounting space in the trunk area.

HHMMMM I'll bet the rattle isn't even your trunk. Go get some foam tape and put it behind your license plate, the rattle you are hearing is probably the bottom of the plate bouncing around.
