Well... there was the ninja in feudal japan. However, the Yakuza has long replaced them. Yes they not the normal secret societies and the Yakuza is a criminal organization but they both share the keeping of secrets, even if it from the law.
As for secret societies such as skull and bones type thing..... it is possible.

um, there was a religious cult (sokkagakai??) cant remember but they would brainwash them (for real) and make them do stuff. A bunch of them did the gas bombing in the subway. They still have their faces up on posters in the train stations with 'updated' photos of what they would look like now, 10 years after. So yeah, there are some, but its a secret so no one knows.

There are secret societies in Japan, they are called "Yakuza".
But the government of japan has been trying to disintegrate these societies.
They can mostly be seen on the red-light districts.
There's even magazines on the yakuza fashion.

There are probably loads. Hundreds. But they are secret and I don't know about them - if people knew about them they would not be secret.
During the Tokugawa shogunate there were many secret societies which are known about but no longer exist.

yes defintely.
i read that to make money sometimes they harassed companyy shareholders meeting. Other means of making money are nightclubs protection money, shopkeepers etc etc
