It seems to me that the best way to protect files and folders is to make them private and only accessible on your account. This means that if you do not have an account, you need to create one with a password. Or if you have one but no password, add a password.
To make a folder private so that only you can view its contents, right click the folder or file and select "properties." Under the "sharing" tab, check the box that says "Make this folder private." These are instructions for Windows XP, so the process will differ if you have another OS, but should be similar with another version of windows.

Truecrypt.
http://www.truecrypt.org/
It will allow you to create a file that for all intents and purposes looks like a junk file of predetermined size. Then, with truecrypt running, the file will act just like a folder or flash driver and allow you to open your files. When truecrypt isn't running and no one but you knows the password, it is absolutely uncrackable.
By the way, this program is open-source and is verified as being completely secure even against government-level cracking programs by some of the industry's best minds (Steve Gibson of grc for example).

There are a number of free programs which can encrypt a file or folder or even an entire partition/drive. For password protecting a folder, I recommend you try Microsoft Private Folder. It was developed by Microsoft but they do not provide any tech support. You can download it at: http://fileforum.betanews.com/detail/Microsoft_Private_Folder/1152200243/1
If you want to password protect a file then I recommend either the open source AxCrypt (http://fileforum.betanews.com/detail/AxCrypt/1035203230/1)
or
EncryptOnClick (http://www.2brightsparks.com/downloads.html). Both programs are very easy to use. AxCrypt provides 128 bit encryption while EncrypterOnClick provides 256 bit encryption. As a point of reference, most online banks and retailers use 128 bit encryption.
If you want to password protect an entire partition or drive then the open source TrueCrypt is a good choice (http://fileforum.betanews.com/detail/TrueCrypt/1102840595/1)
You will need to read Lifehacker's guide on how to use TrueCrypt (http://www.lifehacker.com/software/top/geek-to-live--encrypt-your-data-178005.php)
