To list them alphabetically it would be the first letter of the first name listed. It would be J.
Most commonly when hyphenating names due to marriage (or of the children) the woman's name is first and the man's name is second.
Woman-Jones marries man-Smith and becomes Mrs. Jones-Smith
The children would be Jones-Smith. That is the entire last name Jones-Smith, not two separate names.
In other countries that may be different.

I work at a school and in the case of a hyphenated name our computer always list it as Jones-Smith, John.

I don't like them hyphenated either. Traditionally, the first one is used, but nowadays, whatever you say goes, so how you start doing it will likely be continued.

one of my neices and one of my nephews have hyphenated names. J'Naysia Amarah J******-S****** and Amari Adam J******-D*****. There initials have all four letters. Also, I think it is whatever is printed first. My neice and nephew are listed under J because that is the name that comes first. Another neice of mine is named Samarah Rochelle S******-B***** and she is listed under S because that comes first in her name even though B would come before S. Hope you understand the babble.
