ive heard that college coaches dont make their players do squats because they are bad for their legs and they make them do other leg workouts instead? Also proffessional baseball players say they dont squat either. Is this true?

Yes they are bad to a point, they are good also for building the leg drive that is needed in the sport. If you good down far then it is bad but if don't go past 90 degrees you should be alright.

Other things you can do:

Leg Press
Split Squat (like a lunge but one leg at a time with bar)
Lunges (the best)
Side lunges
Leg extension
Leg curl
calf raises (also very important)

Squats are very hard on the knee joints. Because a catcher needs to squat so much during a game, their knees go bad a lot.

no way, if done right, your legs are the most important force in throwing your weight into your throwing motion. hey, and to the lady up top, squats are especially beneficial to catchers. it builds their leg strength, helping them to rise stronger out of the squat on throw-downs. and knees are made to bend. it's better for them to be used frequently, and they will be more adept if the player's motion is correct.

Squats are fine in moderation. I recommend Power Cleans. This will definately help with exploding hips.
