The fans on the back of the motherboard are provided to cool the PC Box when it is running for long hours.It is not necessary that both should be running.If the two fans are running then the PC Box will circulate more air and the box will be cool.
Its not a big deal if you have a single fan or two.

Of course, if 2 fans r given, they should work simultaneously.
I think u should check the cables which gives power to the fans. R both of them plugged in to the SMPS power cables? Do u have provision of power cables for both the fans? I mean the SMPS usually have only 4 power cable outs, for giving power to the Hard Disk Drives, Cd or DVD roms & fans. Say, if u have1 hard disk,1 cd rom & 1 Dvd writer, u r left with only one power cable for ur fan. If this is the case then u can contact to ur computer hardware engineer for an adapter which makes to output power cables from, which may solve ur problem.

It seems you have a desktop, and the answer is no. your computer will use the fans as is deems neccesary, so if it's not doing something that requires a lot of CPU power, only one fan may need to be on.

Not usually a problem.
Most systems will allow various fans to operate independently.
What make model etc etc are we talking about?

Well if they work it's better for the CPU to be cooled and for all the other parts but it's not something you say it IS necessary.
