Kryptonite is actually pretty old. Superman had only been published for a year or two before they figured out that he was SO powerful they had to invent weaknesses for him, or stories would be dull.
They had to draw on legends of vampires, etc. for the idea. A vampire cannot cross running water, shies away from a cross, must sleep in earth taken from its homeland, etc.
Since Krypton was destroyed in an explosion when its core erupted like an nuclear bomb, it makes sense that what killed the other Kyptonians might be able to kill Superman too. To kill him from a distance, it would have to be radiation of a sort (it isn't magic.)
Kryptonite affects Superman like ordinary radioactivity affects us. Cobalt 60 can be used to kill cancer cells, but the rest of the body must be carefully shielded from it. Kryptonite rays penetrate Superman's body and begin to kill his cells. Imagine getting a radiation burn-- like a bad sunburn, but not just on the surface of your body-- allthrough your internal organs, too! That's what it's like.
Of course, if Superman is taken out of range of the Kryptonite, he has super fast powers of recovery. If we were exposed to cobalt 60, we would be sick in bed for weeks, and maybe need transfusions, etc. HE heals right away...!
Finally, Kryptonite is not safe for us to handle, either, Luthor learned that when he wore a kryptonite ring to keep superman away from him. Luthor eventually got cancer and had to have the hand amputated. (Of course, he blamed Superman for his stupidity...!)

Kryptonite came from bits and pieces of the planet Krypton where Supes was born.
Floating through space these fragments of debris picked up and absorbed different types of radiation that when combined with Krytonite became the only substance that could kill Supes.
The theory being since both Supes and Kryptonite came from the same place, then that is why it can harm him.

In most cases it has to do with it's effect on Superman's cells. Kryptonians are not exposed to the kind of power from the yellow sun as Superman has. These super cells are bio-chemical batteries constantly drawing power from the sun.
Krypton fragments, in turn, have the effect of blocking and releasing this energy from Superman's cells.
I strongly agree with your sentiment on this. I have never liked this particular weakness in Superman. The publishers at DC over the years had made Superman so powerful that they needed something to weaken him so that interesting stories could develope. Otherwise, most villians would be taken care of in a page or two.
This weakness has turned into a plot device that has taken monumental proportions, so today there appears a large number of different types of kryptonite (green, red, man-made, etc..).
Is it weird? Yes - since it doesn't scientifically explain this effect on Superman, a Kryptonian himself. We are all a part of the world he live in. If we travel to other planets, we could expect that the other planet's viruses, etc might have a negative effect on us not the other way around.

Originally, Kryptonite was created when Krypton exploded, so it was a harmful substance that came from Superman's homeworld that took away his powers because the yellow sun in our solar system gives him the powers in the first place.
In later stories, Kryptonite was created by a failed bomb making Krypton radioactive, which is what killed off the Kryptonians.
The long and short of it is it didn't have an effect (in the original version) because the red sun in their solar system made them as normal as humans are on earth.

Kryptonite is fragments of Krypton that became irradiated by the planet exploding and drifting through space to earth, making it dangerous to any Kryptonian living.
It's also dangerous to humans but after long term exposure.

cant remember exactly but kryptonite only hurts him in planets near the sun because of the effect the sun has on kryptonite. also he only has powers when near the sun too as do other krypton ppl. on krypton they are just normal ppl!! my friend explained it to me once apparently its in the comics...pay no mind to that full of it guy throwin insults around just cuz you aint read the comic...seriously some people are just so hostile..anyway hope that helps!
