As time went on, this power 'grew' into flying, just as Superman's sharp eyesight 'improved' into x-ray vision and heat vision.
Check out a site called Superman Through the Ages, which has lots of his earliest stories, going all the way back to 1938. It will amaze you, how much the character has changed.

When Supes was first starting out, his powers grew over time. He slowly learned his powers, and at first, he could only leap long distances, and didn't always land well. As he grew, his powers became stronger, and he learned that he could fly instead of just leaping (it's almost like a form of telekinesis). Once he learned how to fly, he was able to master it and take off and land at will.

he got his powers when he was a baby from the sun he wasnt born with superpowers. so no he didnt always fly.
