According the legend, the 'S' stands for of course Superman. But this was only designed when Superboy fashioned his costume. So why would Jor-el wear an 'S'?

S does not stand for Superman. The symbol on his chest is from the blanket he came wrapped in. Martha Kent just sewed it on his costume.

He was named Superman after he had the costume, so it is not his initial. The symbol is the family crest of the El family on Krypton. I would venture to say that they probably didn't speak English there, so it isn't an S as we know it. It's just a symbol or a picture. Lois named him Superman, and probably interpretted the symbol as an S and chose a name that started with S.
