Orginally, it was the name of the aperture of the eye.

The phrase comes from the Bible:
Deuteronomy 32:10:

He found him in a desert land, and in the waste howling wilderness; he led him about, he instructed him, he kept him as the apple of his eye.

Though it's surely related to the Bible, I like to think that the apple represents the core of an enduring and throbbing core that under a passionate red skin nourishes a distinctive black seed through its opposite white flesh. The image, therefore, remits to the power of sight which arouses fascination on a object. When someone or something is "an apple of ones eye", one is certainly overwhelmed by the thriving pulse on our own fur.

It refers to the Apple in the Garden of Eden..... An item that was forbidden, and unattainable, yet an item that was dearly longed for.

Obviously the term begn to step away from it's original meaning, because you would use that phrase to impress a chick you were trying to be with....but take the biggest crush in your life, the perfect girl that you could never talk to. SHE, is the apple of your eye.

It is propably said like "you are the sin of my eye" Because the first human sin was that Eve ate the apple and then gave it to Adam. The apple was the sin of the first humans so being the apple of my eye must mean you are like a sin to me but I like you. So this is why it is said in my point of view.
