Go to any home department store, Home Depot, Lowe's, etc. They sell what looks like a pencil, but it's waxy and is made for filling deep scratches in wood. This comes in all shades. Or a very simple less expensive way is to match the wood to a crayon and rub it in.

I would completely sand down the table, then if you cant get it smooth, get the wax hole filler, then refinish/restain it
