yes, zachary's is definitely the best in the area.
if you want something totally different, try bella roma in martinez, ca. they have a huge pipe organ with live organist that takes requests as you eat your pizza.
from eastbayexpress.com: "Bella Roma Pizza has a Mighty Wurlitzer, and plays it Tuesday through Sunday evenings. If that’s not cool enough, it also has a toy train that runs the periphery of the ceiling, making this a great spot for a goofy date or a kid’s birthday. The pizza is kickass, too."

You can try Zachary's near the Rockridge BART. It's on border of Berkeley and Oakland on College Avenue I believe. They serve Chicago style deep dish pizza and I personally recommend the mushroom and spinach pizza. I think there's also another Chicago-style pizza place at Jack London Square called Uno's.
