There is so much anime out there, in so many genres, it's hard to call one "the best".

I like all of Studio Ghibli's movies. In my opinion, Studio Ghibli is one of the best anime studios in the world today. If you enjoyed Spirited Away and Howl's Moving Castle, you should really try to watch the rest of their films, like Naussica of the Valley of the Wind, Porco Rosso and Grave of the Firefly. Naussica and Porco are fantasy but Grave is dramatic and very serious.

I liked Ghost in the Shell, SAC 2nd GIG but it wasn't as good as either of the movies and the 1st GIG. So you may want to check them out.

Have you tried to watch any of the "classic" animes, like Akira and Neon Genesis Evangelion? There are definitely some of the best. Akira is about a motorcycle gang member and what happens when he develops telekinetic powers.....and a experiment with Akira, who also has telekinetic powers. Neon Genesis Evangelion is about the fight to kill Angels (huge creatures that attack Tokyo) and the only weapons that can combat them are the EVAs...huge robots piloted by 14 year olds chosen for their special abilities.

There is just too much good anime out there to call one the best!

Case Closed!!!! OMG this was the best show ever (Next to Avatar:The Last Airbender. ZUTARA!) The story is a junior at Titan High School, Jimmy Kudo is no ordinary teenager. Jimmy has developed a celebrity status as a world-class detective, solving crimes that leave the city's top law enforcement officials stumped and the nation cheering. One day, while at an amusement park with his girlfriend, Rachel Moore, Jimmy unwittingly finds himself at the scene of a sinister crime. Undaunted by the severity of the situation, Jimmy employs his keen deductive powers to skillfully locate the trail of the suspects. However, just as Jimmy stands poised to solve the case, he is captured by two members of a mysterious organization that operate under the darkest veil of corruption. In an effort to permanently silence the young detective, these shadowy men force Jimmy to drink a newly developed poison. One that "can't be detected in an autopsy". Miraculously, Jimmy escapes death, only to find that the toxin has reduced his 17-year-old body to the size of a 2nd grader! Distraught about his pint-sized appearance, Jimmy resolves to discover the whereabouts of these evil perpetrators. He enlists the help of his eccentric neighbor, a scientist and an inventor named Dr. Agasa. Dr. Agasa's first suggestion is that Jimmy keep his identity secret, even from his girlfriend Rachel, fearing that if anyone found out, the dangerous killers would certainly come back. The doctor's second suggestion isn't as easy – to live with Richard Moore, a washed up private detective that also happens to be his girlfriend's father! Disguising his true identity by adopting the name "Conan Edogawa", Jimmy begins a series of intricate cases, cracking puzzling and sinister crimes, in a quest to unravel the secrets behind his attack and the poison that shrunk him. Rurouni Kenshin! Can hardly find anything wrong with it! It's about Kenshin, a repented samurai slash assassin who's been travelling for years... And one day encounters Kaoru, a girl who's inherited her late father's dojo. Not long after, he encounters Sanosuke, a street fighter and former member of a guerilla force, and Yahiko, an orphaned pickpocket with a strong sense of wanting to be strong. As fate would have it, they eventually band together to various trouble, forming somewhat of a familial bond.
Recurring characters from Kenshin's past also add to the flavor of this anime, which takes place in 19th century Japan. I must say it makes quite informative historical references, with quite nice character developments.
Nevertheless, I would read the manga rather than watch the anime. It has much better quality in both story and drawing.

Of course this depends on your personal tastes. If you like action-packed fighting series, I would recommend Yu Yu Hakusho, which is about a boy who was resurected and now has awakened his spirit power. Lots of humor and fighting, and 2 battle tournaments. If you're into giant mechas and/or "deep" plots, I'd suggest Evangelion. The main character is Ikari Shinji, who's recruited to pilot a mecha to defend the earth from these creatures called "angels" (that don't look anything like angels). The plots run deep, intriguing facts about the history of the earth and these angels. If you're into detective anime, I'd recommend Detective Conan/Case Closed, about Kudo Shinichi, a high school detective shrunk by an illegal organization, and now has to take the identity of Edogawa Conan, an elementary schooler. If you prefer mythical anime, I'd recommend 3x3 eyes, which is so long I don't know where to start describing this anime.

Of course, an anime I'd recommend to anyone with a sense of humor and doesn't mind a bit boy on boy (just a little bit), it's Kyou Kara Maou!
It's about Yuuri, an average high school boy who was flushed in a toilet, and transported to another world resembling medieval Europe. It turns out he is the appointed king of that land, and a few misunderstandings of the local customs have him engaged to a guy!(Even if he does like girls)
Although the series might seem like a long line of running gags, it actually has a deeper plot than it seems, and the twists are unpredictable!(as twists should be)
Boys love is kept at a minimum, and mostly just played up for humor's sake. The first boys love anime which really isn't boys love at all.
Anyway, it's one of the best comedies i've ever seen on anime!

Spirited Away! The story is about a young eleven year old girl. It starts when she and her parents move to a different place. Hichiro (the girl) is not very excited about it, but suddenly, they turn on the wrong road which took them to an old carnival building. Curious, they all went inside, but only to find a great plain. The parents suddenly smell something, so followed the scent to a food court. The problem was that they took a bite and ended up eating all of the food! The girl tried to get them to stop, but couldn't, she hesitated and started walking around and finds a boy named, Haku. He worns her and when she ran back to the food court, her parents were turned into pigs.
Her adventure continues through that strange land, but the reason why I liked it was because it was courageous!

Last Exile was brilliant.
I personally like Manga's better but there are a few great animes like Bubblegum Crisis, Trinity Blood, DN Angel, Ranma 1/2and a lot more.
If you want a good manga to read try Love Monster, Perfect Girl Evolution, Fruits Basket, Ranma 1/2.

Oh my...all these answers and no Naruto? Wow.

I like it becuase its a very good series and its pretty popular.

The story is, Twelve years ,a nine-tailed demon fox attacked Konohagakure. It raised chaos and slaughtered many people, until the leader of the Leaf Village –- the Fourth Hokage – defeated it by sacrificing his own life to seal the demon inside a newly-born child, That child's name was Naruto Uzumaki.

The Fourth Hokage was celebrated as a hero for sealing the demon fox away. He wanted Naruto to be respected in a similar light by being the containment vessel for the demon fox. The village he grew up in, however, mostly shunned Naruto; they regarded him as if he were the demon fox itself and mistreated him throughout most of his childhood.

A decree made by the Third Hokage made it so that the other villagers were forbidden to mention the event to anyone, even to their own children. However, this did not stop them from treating Naruto like an outcast. Although their children did not specifically know why their parents treated Naruto the way they did, they learned through example to despise the boy. As a result, Naruto grew up as an orphan in a lonesome atmosphere without friends, family, or acknowledgment. He could not force people to befriend him, so he sought acknowledgment and attention the only way he knew – through pranks and mischief. However, that soon changed after Naruto graduated from the Ninja Academy by using his Multiple Shadow Clone Technique to save his teacher, Iruka Umino, from the renegade ninja Mizuki. That encounter gave Naruto two insights: that he was the container of the demon fox, and that there was someone besides the Third Hokage who actually cared about him. His graduation from the academy opened a gateway to the events and people that would change and define his world,including his way of the ninja for the rest of his life.

The best japanese anime to me is Millenium Actress.
It's about an actress's life, and it's linked to the history of japanese movie industry.
It's fantastic, but is more adult-oriented than animes created by Studio Ghibli.

I don't have one or even two or three favorite anime. I love almost every one I see!!!! >_< anyway, try more Miyazaki movies; they're great! Especially Princess Mononoke, because of the unique storyline.
I like Spiral because of the mystery and quality of the storyline and animation.
same reason I like .hack//SIGN (though it has more action ^_^)
Neon Genesis Evangelion because of the awesome fight scenes and interesting and different storylines
FLCL (fooly cooly) because of the...err...unique...storyline, and good animation. What am I saying? It's awesome!!!!!!!! >_<
Tenchi Muyo because it's a great sci-fi comedy anime ^_^
