Muffins can have fruit bits in them, but cupcakes usually don't. Cupcakes can have icing (if they are respectable cupcakes), but muffins are usually unfrosted. Cupcakes are basically mini-cakes. Muffins are....more like bread. You might be able to put a whole cupcake in your mouth at once...but...doing the same with a muffin doesn't seem like such a good idea.

I understand your confusion, because they look the same and have the same kind of paper cups.
but cupcakes are sweet treats, they are cake like pastries usually with frosting & decorations. kids love to eat cupcakes. they are usually made for birthdays, celebrations, parties, etc.
now muffins, anything goes with muffins. in fact some muffins, like chocolate walnut muffins, are suspiciously like cupcakes. they blur the boundary between the two. I see the muffin as the adult version of the cupcake. there are bran muffins, whole wheat walnut muffins, blueberry muffins, cinnamon muffins, apple streusel muffins, etc. these are more for serious occasions.. like breakfast :-) on the other hand, I would never eat a cupcake for breakfast.

Muffins are healthier (usually people don't put icing on them)
There's a bigger variety of different kinds, of muffins then there is of cupcakes.
