Okay, I've printed out 2 online guides for the Water Temple, but I'm stuck in a rut. I've raised the water too high and cannot reach some keys, and if I've already gotten them, where the heck are the other ones?! I'm looking for information on the six keys, where they are, how to get them, and most importantly, HOW DO I LOWER THE WATER LEVEL?

If you've raised the water too high, you need to put on your iron boots and water tunic to sink down and reach the keys, or if you wanna go higher, find some where to stand and use your long shot to drag yourself there.
The Water Temple
Reunited with Ruto
Once you are in the temple you have to take your iron boots off so you can climb up. You have to have your water tunic on right now. This here is the main room. Remember that. Climb up than walk forward and fall in the water. Than but the boots back on. Go all the way to the bottom. Once you are on the bottom walk around until you see a place where you can enter that has a torch on each side. Go in that area and follow the path until you reach Princess Ruto. She will give you a lecture practically about nothing. She tells you to follow her and she floats up.
The Longshot
Just simply take off your iron boots and you will float up to. You go all the way up and she isn't there. Get out of the water and ignore the symbol on the wall for now. Enter the next room and kill all the enemies in the next room to get the map. Then go back through the door and play Zelda's Lullaby in front of the symbol. It lowers the water level in the temple. Then drop all the way down the way you came up.
Turn around and you will see that the middle torch is lit but the other two aren't. Either use Din's Fire or shoot an arrow through th elit torch to light up all three torches. Enter the now unlocked door. Kill the clams inside and you will get a small key. Exit the room and go back to the main room. Use the map. It helps very much in this level. In the main room look for the blue block on the bottom floor. Push it in as far as it goes. The block should fall down. Put on the iron boots and follow it down. Go to the end of the hallway and take off the iron boots. In this room hit the crystal and water should shoot up from the ground. Jump on top of it to get to the other side. In this next room there is a whirlpool of water. If you look in the corner that is furthest from the entrance, there is a statue underwater. Jump into the water with your regular boots. When the whirl pool reaches over the statue put on the iron boots. Now you are underwater on top of the statue. Look around, but don't go off the statue. You will see a diamond. Hit it with your hookshot and a near by gate will open. Then turn your view and hook shot onto the target. Than go into where the gate use to be and take off your iron boots. Float to the top and you will find a small key. Get the key and then go all the way back top the main room.
Back in the main room there is a huge tower in the center of the room. At the bottom of the tower there is a locked door. Open it and enter the tower. Once you are in go straight on the platform and then turn around. Look up and there will be a target where you can hookshot to. On this platform there is another triforce symbol so play Zelda Lullabye to raise the water. Notice how the block also floats up. Put on the iron boots and sink down to the bottom and under where the block use to be.
In this next room hit the diamond object and kill all the enemies in this room. Once you kill them all another gate will open. Take off your boots and float up and get the small key in this room. Noe return to the room where you raised the water.
Float all the way to the top and ext through the door. Now jump back down and put on your iron boots. Go to the room where you met Princess Ruto. The one with a torch on each side. Once again take off your iron boots and float up. Now that the water is only half risen you can reach a new place. Place a bomb near the odd shaped wall and stand back. Get the small key and head back to the main room. Float up to the top and stand on the platform in the center. Look around for a place where you can use your hookshot but no door. Go into the passage and through the tunnel. Hookshot to the target and then hookshot to the other target. You will find a chest that is covered with water. There is a switch in this room. Shoot your hookshot or an arrow at it and open the chest. You got the compass. Now head back to the main room. Swim around the huge tower until you find a locked door. Go into it. In this room stand on the little area with water and shoot an arrow at the switch. It will raise the water along with the you. You might get hit and have to do this a few times. Once you finally get to the top go through the door. You are once again in the main room but in a little different area. Play Zelda's Lullabye and raise the water all the way to the top. Now jump down. Look around until you see a locked door but don't go in it yet. Walk halfway around the center tower. There is a block here. Push it around as far as it goes. Then go back and enter the locked door.
Kill the two keese on the two sides first. This room can be very hard at times. Goo straight to the edge and look down. Jump onto the platform that is moving up and down. Take out your hookshot and be ready to shoot. Shoot across to one of the platforms that is moving downword. Then right away aim your hookshot and shoot upwards. Once you are on that platform once again aim your hookshot up and shoot to the next platform. The tricky part about this is that the platforms are moving down so you have to sort of race them. Anyway, once you reach the top go through the locked door. In this room there is a diamond in the center. This raises the water and statues. Some of the statues have targets on them. Use the targets to get across the platforms. At anytime in this room shoot an arrow to hit the diamond o raise or lower the statues and water. Once you are at the last platform, lower the water and step on the statue. Then raise the water and go up with the statue. Kill the like like and then hookshot to the target on the ceiling to get to the other side of the spikes. Enter into the sub boss room.
In this room you will face Shadow Link, or Dark Link. He is the hardest sub-boss in the game. You can easily just use your sword against him but he blocks almost everything. The easiest way of beating him is by using the megaton hammer. You have to hit him many times before he dies. I suggest some red potion or a fairy because e can be really hard at times. Once he is defeated the room should turn to normal and go through the door. (Not the one you came in from) Get the treasure chest in the room to receive the longshot. This is the hookshot put double the size. You can reach places with it that you couldn't reach before.
Navigating to the Boss Room
Once you get the longshot go behind the chest and you will see a blue block on the ground. Play the song of time to make it disappear. (Not while you are standing on it) Jump into the water and swim through the small river. There are whirlpools in the ground in a few areas. Try to dodge them or yoou can also use the iron boots to get around them. Either one works the same. Once you have avoided three whirlpools there should be a platform. Get onto the platform and then look around for a yellow eye. Hit it with an arrow and then use your longshot to get past the now opened gate. Longshot to the chest thats in there before the time runs out. If the time runs out just hit the eye with an arrow again. If you ever fall into one of the whirlpools it will take you to where you got the longshot and you will loose one heart.
Get the treasure to receive a small key. Go through the hole in the wall and then go back to the main room. If you don't remember where you are just simply use your map. Or the real cheap way to do this is to save and then turn off the game. Then re-start your record and you will be at the beginning of the temple and you will have the longshot and the key.
Once you are in the main room just go to the room where you met Princess Ruto and float all the way to the top. Than lower the water all the way to the bottom again. Jump down and back to the main room. Enter the tower in the middle. Go straight and turn around. Shoot your longshot at the target and get onto the platform. Then play Zelda's Lullabye to raise the water to mid-level. Look around for a passage with a gate covering it. There is a target behind the gate which is reachable with the longshot but is blocked off. Shoot the switch to make the gate disappear for a short amount of time. Than use your longshot on the target to get past the gate. Inside the water is a large black. Push it as far as it goes and enter a passage the has a chest with a small key. Head back to the main room.
Sink to the bottom and go through the passage at the northern part of the map. Put on your iron boots to sink down and then take them off to sink back up on the other side. Float up to the platform. Use your longshot to get to the door across the spikes. Enter the door. Kill all the enemies in this room with your arrows to make it easier. Use your iron boots and jump into the water. Walk across to the other side. Then take them off and climb onto the platform. Enter the door. This is a real confusing room if you don't know what you are doing. First off kill all the enemies in the room. You will see that there is a switch in the water. You go and press it and the water raises put after you get off the water sinks. Climb up onto a platform. From the entrance of the room turn completely right and use a bomb against the wall. Go in and you will find a huge block. Pull it as far that it goes, but you still cant get it onto the switch. Go back to the main part of the room. Now go to the left of the entrance and place another bomb, to open this side. Go in and punch the block as far that it goes. Than go back around to the other side and pull it three spaces. Now go back to the other side again and push it until the it falls in the water and covers the switch. Climb up and enter the door.
In this room kill the enemies with arrows first. Than hit the switch and jump from the water platform to water platform to reach the other side. In this room there is a boulder that keeps running by. Once it passes go in the direction where it is coming from. Once you are in deep water put the iron boots on and sink to the bottom. Go through this little tunnel passageway and find a treasure chest. Open the chest to get the boss key. Go back to the place where the boulder was. This time go down the waterfall and find yourself back in this room. Head all the way back to the main room.
The water should be half risen right now. Walk around the tower until you find a door that has a redish-orange platform in front of it. You've been in this room before. Kill then enemy that falls from the top. Then hit the diamond and go up with the water platform. Enter the door and play Zeldas Lullabye for the last time in the level to raise the water all the way. Now jump down into the main area of the room. On the top floor there is a place that you have never been that has a target on it which youi couldn't reach with the hookshot but you can reach with the longshot. Longshot over there. Get the barrels on the sides and enter the door. This room is tricky and annoying. You have to run up the ramp in a straight line. If you stop running or get hit by a spike you will slide down. Once you get through you have reached the boss.
Boss: Morpha
The boss of this Temple is MORPHA, a huge amoeba. To start the battle, jump onto one of the platforms in the center. The way to kill the boss is to get to its nucleus (the small pinkish thing) and hit it with your sword. To do this z-target it and use your longshot. If you get him he will be sucked right next to you. Hit him with your sword many times. It will grab you with its tentacles and suck power from you. This boss can do tons of damage coupled with the spike wall, so be sure not to get hit. Avoid his tentacles and keep hitting him with your longshot and then your sword. Repeat this until he has died, then take the Heart Container and leave.
Aftermath
Once again you will be transported to the Chamber of the Sages once you step into the blue light. The Sage of Water is Ruto. She breaks off the engagement, given that you and her can no longer live in the same world now. She can sense your concern about Princess Zelda. She reveals that she is fine. She gives you the Water Medallion, which contains her strength.
Upon re-entering Lake Hylia, the storm stops, and the Lake refills with water. Sheik is there, observing the events. After you give Ruto's thanks to him, he disappears into the water.

I can't tell you what to do exactly because I can't see what you have gotten and haven't gotten. I got some tips though.
-Make sure however that you look constantly for places to use your hookshot. When I did it, the answer was in front of me the whole time and I just didn't see it.
-If you have already beaten the fire temple, you will not need any of the items from there
-Check every room and every option in each room, make a note if you have tried everything possible in that room
-If it really gets too hard and you start to throw your N64 (or Gamecube) across the wall then start a new file over. That way, you can start from the beginning and follow the guilds right at the start of the water temple then it will help.
Good luck! Once you get past this temple the way to Ganon is smooth sailing.

Well there's two key's people usually miss the first is in the center piller.Once you raise the water in there a small platform will raise up beneath it is a hidden room with a key.The second is in the room where you got the longshot look behind the chest to find a time block use the song of time to get rid of it.Jump down and follow the path to a key.
