Most non-mammalian groups do. In mammals, the males are larger, but that is mostly realted to the fact that they fight for the attention of females and the chance to mate, so natural selection makes them bigger than the females.
In most other groups however, amphibians, reptiles, most insects, arachnids, many crustaceans and other invertebrates, the female is usually larger based on the simple fact that she must caryy eggs with her. Eggs are much more bulky that live young, so the female must be larger in order to carry such a weight around. So, to answer your question, there are thousands, potentially millions of species that have larger feamles than males!

My favorite animal, the stingray, have exceptionally larger females than males in some species. The males are about one third or even one quarter the size of females. For instance a female Southern Stingray may have a wingspan of five and a half feet and weigh 200 pounds while the male is only 2 feet wide and weighs only about 50 pounds.

Also, in Hawaiian Monk Seals, which are the 2nd most endangered marine mammal in US waters, oftentimes the female is larger than the male.
