does which is plural because you are talking about more than one, the cat and dog are two, plural.

It could be: "How do cats and dogs acquire energy differently?" or "How does a cat acquire energy differently from a dog?" or "How does a cat acquire energy differently than a dog?"

Does. You have a compound subject. The way I remember is by dividing the sentence up. Using parallel structure it would be "How does a dog" and "How does a cat". Join them by "and" and keep "does".

When you say cat AND a dog, you use do.
If you said cat OR dog, you would use does.
