What is your budget?

If you must stay in the city at the heart of the downtown:
Room Rates:
Handlery Union Square Hotel
(415) 781-7800
www.handlery.com
351 Geary St
San Francisco, CA 94102
Suite : $229 up
Double : $160 up
Single : $160 up

Things you can walk to and you should not miss and can be done in one day if you jam.
Pier 39
Fisherman's Wharf
Lombard Street
The Stinking Rose Restaurant
Many of the Restaurants along the wharfs

Bus or taxi, they may even have a shuttle:
Golden Gate Bridge (At this point you are working on two days)

Ferry to Alcatraz
Overnight on one of the cruise vessels - includes out under the gate and dinner and breakfast....(both from the wharf, so a long walk)

The Opera House

Taxi or bus:
The Cliff house
Golden Gate Park (Three to four days now)
Japanese Tea Garden
DeYoung Museum

Sausolito in Marin County across the Golden Gate has some good places to stay, but you might want to check hotels.com for what is available in Sausolito. It's very romantic and nice for those who like intimate settings.
