Qui-Gon Jinn was the master he was assigned for whom to be an apprentice. Yoda is an instructor to all upcoming Jedi while they were younglings and a few even beyond that point.
Think to "Attack of the Clones" and Yoda was conducting a class when Obi-Wan asked his advice on where to find Kamino: he joked how Master Kenobi lost a planet. In "The Phantom Menace", Obi-Wan mentioned to Qui-Gon that Master Yoda had told him to be mindful of the Force, to which Qui-Gon responded, "not at the risk of the present."
Both were his masters at some point.

Qui-Gon Jinn is Obi Wan's master. Obi Wan becomes a Jedi Master himself once Qui-Gon dies. Yoda is much older, he is also a Jedi Master, and a member of the Jedi Council. He and Obi-Wan interract of course, and a lot, but Obi-Wan is not his padawan. Yoda is superior, and he is a master to many Jedi, he instructs them and helps them.

I think George Lucas' memory failed a bit between the time he wrote #6 and #1, there's way too many inconsistencies
