I know with a PC, typically you need to clean out the registry or defrag the hardrive from time to time, but from what do you do when an Apple computer starts to seriously slow down? Are there hidden utilities I don't know about? or is there a good 3rd party software that can assist me with this problem?

I've always used norton utilities to keep my computer in check. I had xp running for about 5 years with no slowdown or problems with windows.

It includes something called windoctor to keep windows working smoothly and it has good performance monitoring uses as well. It will for instance alert you when your hard drive is in need of az defrag

Yeah, you can defrag it. That's not a "PC" thing.
