Shortest train route is first to take train to Mysore & from mysore to ooty by bus. following trains run between Bhopal & Mysore.

Leave BHOPAL JN 07:20 reach MYSORE JN 20:30 10 Runs Tue, Thus
If you won't get reservation in these trains then first go to Bangalore then bangalore to mysore & Mysore to ooty. ( You can also get direct bus from Bangalore to ooty)
If you want to go to Whole train trip then you can enjoy Toy train ride also then the route is as follow:-
1. Bhopal to Chennai (Many Trains are there)
2. Chennai to metupaliyam ( 2671 NILAGIRI EXP Leave Chennai Central 21:00PM reach Metupaliyam 06:15 Next morning)
3. Metupaliyam to Ooty (662 MTP UAM PASSR (Narrow Gauge train) Leave Metupaliyam 07:10AM reach Udagamandalam (Ooty) 12:00 Noon
2671 Nilgiri Express & 662 Mtp Uam Passenger are interconnected. 2nd train will leave only after arrival of Nilgiri Exp.

Ooty-Bangalore-Bhopal
Ooty-Chennai-Bhopal, both might have a difference of about 50-75 KMS, but trains are not like flights that take the shortest routes

In terms of distance I think, it is
Bhopal-Bangalore-Coimbatore-Ooty
Bhopal - Bangalore - I think Rajdhani Goes here (check this)
Bangalore - Coimbatore (I think there is a Shatabdi here)
Coimbatore - Ooty (Blue Mountain)
But in terms of connectivity and number of trains available and time taken I think it is
Bhopal-Chennai-Coimbatore-Ooty also works
Bhopal-Chennai
(Grand Trunk, Tamilnadu Express)
Chennai-Coimbatore-Ooty
(Kovai Express (Kovai is Tamil name for Coimbatore)
or
Blue Mountain (exact name not known) Express

Go to Chennai in Tamil Nadu express, Grand Trunk express and from there by bus to Ooty
