Go to City Hall with your passport and get a new one. You always need to have an alien card and they'll replace it for you. Also go to the police like everyone else recommended.

First, speak with the manager of the building where you live and see if the wallet has turned up. Also, speak to the police. You can go to the nearest koban or police office. Be sure to mention to the police that your alien ID (gaijin torokusho) was stolen. Have your passport with you so the police know you aren't some furyo gaijin.
Go to the city hall (shiyakusho) or ward office (kuyakusho) where you registered your residency. Do this ASAP or the status of your visa may be changed.

When she returned your bag to you, your wallet was missing? Is that correct? And someone suggested that it probably fell out of your bag and it has been returned to a koban?! I think the more likely scenario here is someone stole it! Yeah it's nice to think that ALL japanese people are so honest they all are anxious about the opportunity to return some gaijins wallet to a koban, but come on people! There ARE japanese thieves just like there are thieves in every country (and not only at the language schools!).
And I can understand your reluctance to go to the police. They aren't likely to do anything unless there is an opportunity to write someone a ticket for a bicycle-related violation! The japanese responders need to realize that there is a different level of treatment between japanese citizens and gaijins. That's why they call it gaijin treatment! However, I hope everything works out okay for you!

According to the law, you must report about Alien card lost/theft to the nearest Police Station or Police Box (Koban). They will ask details how it happened. Such as, where did you lost it? at what time? what other things were with that etc.
If you could not speak Japanese better take some one who can, after police report go to City Office may be some one will speak in English I guess so?

If you'd like to clarify who stole your ID and wallet, then go to police station and report. Not Koban.
If mortoring camera installed at the entrance hall, Japanese know their face would be taken.
You know even the ATM machine takes a snap of you everytime.

You should report the loss of your wallet to the Japanese police. It is a requirement that you report the loss of your alien registration card to the city office that you are registered at. Both the police and the city office will have someone who can speak English.The police will help you if they can. It is quite possible that someone has found your wallet and taken it to the police station.

Just go to the police and explain what happened to your wallet to the police and they will registred your identity and your wallet. When somebody find your wallet and bring it to the police, they will contact your phone number.
After that, you can go toãward office and after your explained that you lose your alien ID, they will issue you a new alien ID card. Don't forget to bring your passport.

Police in Japan are not like here go to a kokuban (police box and explain as best you can your gaijin card was in your wallet, Dont be surprised if they apear to drop to help you it is very imporant to them. don't be afraid)

Inform the place you got your ID card from that it is missing. They'll probably give you a new one.
