Talk to the fish that fill in your map. If they refer to a phase of the moon, then the Ghost Ship is in that quadrant of the map when that phase of the moon is out. I can't remember where it is, but you can get a chart that will tell you when and where the Ghost Ship appears.

By being in the correct quadrent of the ocean during the corrosponding phase of the moon. Use the song of time [I know one of the songs change day to night and night to day] to pass time faster so you can get the ghost ship you want.
