When should I use food as countable and when as uncountable noun.

Because English is very irregular sometimes its different for different things. In this case the most natural way of saying it would be "my favorite food is eggs." "My favorite food is an egg" sounds strange.
You would also say "I like eggs."

My favourite food are eggs or My favourite food is an egg.

Both are correct so is My favorite food is eggs.

I'd just rearrange it so it feels better as a sentence:

"Eggs are my favorite food."

If you rearange it to this it sounds much better and not so confusing, like the goose and the geese.

1)Eggs are my favorite food.
