Mulder and Scully were signaling for X. X was a government insider and provided Mulder and Scully with sources of information or cases they were working on. X was never to be contacted directly by Mulder or Scully, but, he came to them when they had no leads on a case or when they taped an X to their windows. He would then, after seeing the taped X, contact them that night or etc.

putting an X on the window is a way of sending a sort of distress signal to the Lone Gunmen (those three wacky conspiracy theorist guys)

I think that was a request for the guy in the government to contact them, because they needed help for some reason. It was the only way they could contact the guy.

it's been a while since I watched it but I think it was a signal to people who were moles in the government that they needed to talk to them for help.

They were signaling for Mr. X, one of their sources of information.
