warmth, or if stress is causing you tension, the relaxed feeling you get from holding the bunny,,, but , stress shouldnt/doesnt make your thyroid hurt, do you mean tension in your neck muscles? the thyroid is a gland,,,, and would/should only hurt if its infected or cancer , even hypo/hyper thyroidism or graves disease of the thyroid, doesnt actually make it hurt,,,,

1. Rabbits are very lucky.
2. They're also very warm and soft.
3. Studies have shown benefits of petting an animal in lowering blood pressure, etc, so why not that too?
4. You probably love your bunny, so that releases feel-good endorphins into your system.

Sometimes I get these pretty horrid stomach aches, I never bothered to get a medical term for it though, and when I get them at home, my cat just comes over and curls up on my belly. You have to keep in mind that he is NOT one of those cuddly obedient cats; he pretty much does whatever he feels like, and most of that does not involve contact with humans.
But to answer your question more precisely, I don't know how that is possible. Maybe the warmth of the animal works on whatever it may be that is forcing the body to generate pain.

Is that a stuffed rabbit or a live bunny?
If it is stuffed or live that is psychological. Or maybe because you are calmed down and lying down that might be helping the a attack. But i would see my doctor, there is medication for that condition,in either case.
