Life long Boston resident here....
I've been to A LOT of restaurants in Boston.
One of my absolute favorites is Casa Romero. If you like authentic Mexican food, then you are in luck. Located on Gloucester St. tucked away in the alley (don't let the location fool you....) its got authentic atmosphere as well as food.
Redbones in Somerville. FANTASTIC barbeque. Chester St Somerville. Yummy fall off the bone stuff we're talkin' about. Another one high on my list. I looked for a website but only found reviews.
My other favorite is Brasserie Joe on Huntington Avenue at the Colonade Hotel. If you like French cuisine, then this is a must. A bit loud in atmosphere but the food and sericve is beyone great! Try the pomme frittes (french fries like you have NEVER had) and mousse au chocolat.....sounds trite to have french fries and mousse at a French restaurant but you will not be disappoined.
Santarpio's - pizza in East Boston. If you take the Cahalhan like you are going to Logan and after you exit the tunnel stay to the right and take the local East Boston Exit, you will see Santarpios directly in front of you. THE BEST PIZZA ever!!! They also serve lamb on the grill that can not be beat. Worth the out of way location. Been going there for 25+ years, Never been disappointed.
My last one - North End - I know you specifically mentioned the North End in your question but have you been to Mother Anna's? It is at the top of Hanover St near Martingetti's near the exit to the Sumner Tunnel. It has been one of my favorites for at least 15 years. Yummy stuff. Great intimate atmosphere. Authentic italian food! Got to Mike's for dessert afterwards!

The Pour House is a fun place to go. It's got a lot of different beers and it's casual. However, it's a big place for college students, so if that's not your scene, then don't go.
And what about any restaurant on Newbury Street? They're pretty upscale and always crowded, so you'd think maybe they would have some good eats.
Sorry if these are lousy suggestions, but my all time favourite is Marche's that used to be in the Pru but now is no longer there. Now THAT was great eats.

I've lived in Boston all my life. I'd choose Abe & Louie's over Bell & Hand everytime. But, I'd go to The Oak Room at The Copley Plaza hotel. Old school steak & seafood OR the new Ruth's Chris on School Street, where Maison Robert used to be.

Whenever I'm in Boston, I absolutely have to eat at Casablanca, specifically, having the roast chicken, which involves goat cheese, grilled onions and figs. I hope it's still on their menu! Lucca - my favorite italian place on Hanover
Sibling Rivalry - two chefs (brothers) use same mats. but produce different dishes.

Depends what you are into
Fire and ICe is good for stir fry type of food, kind like hibachi/buffet style
Legal Seafood and No name is good for seafood.
