I realize it's a reference to Helen of Troy and the Trojan War, but i'm not sure exactly what it means, what connotation it has.

As you already realize, Helen was so beautiful that was a war fought over her. The invading force came by sea. Hence, Helen's beauty caused a thousand ships to be launched to besiege Troy. It's just a classier way of saying, 'Girl, you're all that and a bag of chips!'

I have always thought this to mean that the face was so unattractive, men would launch their ships and flee so that they did not have to look at it!
But you are right about the connection to Helen of Troy:
When Paris abducted Helen to Troy, all the Greek princes were bound by the oath they had taken when they were courting her. Since it was their duty to help Menelaus recover Helen, the Greeks sent one thousand ships to Troy to recover Helen; hence the saying, “A face that could launch a thousand ships”.

Sounds like an insult, but in the contexrt of the movie it surely means that she was beautiful enough for a thousand ships to launch a war to fight for her cause.
