I know of the major ones like the Prado, Louvre, Pompidou and Tate, but perhaps there are some smaller sites I haven't heard of you can recommend.

Yes, there are many besides the important ones you have named.
In Paris there is the Rodin museum, in his workshop on the left bank (77, rue de Varenne) and the Jeu de Paume Museum (all the impressionists) at the end of the Tuileries garden near the Place de La Concorde. These are my two favourites in Paris (there are about 75 museums in total in Paris, from artwork to military, etc.).
The Musée des Beaux Arts in Lyon is also interesting, though not very large...
In Madrid you have the Museo Thyssen from Baron Von Thyssen and his wifes personal collection, now made public (its near the Prado), the Museo Reina Sofía (for modern art), further on towards the Atocha train station) Madrid has a good dozen museums...You must include the Palacio Real de Aranjuez, which is a palace rather than a museum, but like Versailles it is filled with beautiful artefacts. and El Escorial is also magnificent...
These are the cities I know best, as I have lived in France and now in Spain...
In Rome the Vatican museums are also splendid.and lets not forget the magnificent Uffizi Gallery in Florence, my favorite city in Italy, to me the whole city itself is an art gallery
In London besides the Tate Gallery, there's the Victoria & Albert, not completely dedicated to artwork, but it is very interesting.
And lets not forget Dublins' City Gallery and the National Gallery of Ireland!
These are the cities I know, I can't inform you about others... :-)
althoiugh I know OF the KunstMuseum in Germany and the Hermitage in Russia and I know there are more in other countries...

Try Madame Thussaud in London and a place that's not a museum, but it's a wonderful one : Parc de la Bagatelle in Bois de Boulogne, Paris.

try the hermitage in st petersburg, russia. coffee, too, if you like. it rivals italy's!
