Yes, in season seven, in a two-part episode entitled 'Closure' Mulder discovered that his sister had been kidnapped and murdered, not by aliens, but, by a man who kidnapped and murdered children and brought and buried them in an area behind a run-down 'Santa's Village' He sees the ghost of his sister and she tells Mulder to finally let her go.

I'm sure there was an episode with a Moby soundtrack, where Mulder walked into some deserted area and there were ghosts of children playing. He found her there and he got closure

he found her clones and eventually they died but other than that i don't think he found her well the real her
