They don't like Bush. Many people in the Muslim world don't like Bush. But having to be a Muslim and living in Thailand, I would say that Bush's visit should encourage free trade in the South East Asian region.
For sure, there are more economic and business opportunities in the SE Asian region.
I don't exactly know about the views of those Indonesian protestors.
Bush has his negative attributes regarding the Middle East, but let him present America's commitment to SE Asia's economic development and political stability. I think that this is very important for everyone in the SE Asian region.

I think there are alot of people in other countries also rejected his visit, mainly because his decision to go to Iraq war.
Islam is the majority in Indonesia, so no wonder the rejection is everywhere in Indonesia, to show that Indonesian people care for Iraqi people. But this is only the people's view, no representing the country's opinion.

Remember the South East Asia tsunami, and the Republican slants reported all over the Internet saying good riddance just like the New Orleans Hurricane Katrina. They don't like George Bush either, except it!!

Because they see him as an international bully, especially to Islam. Many around the world are horrified by Us Policy, and most know it is Bush who is the poster boy of it.

Because they are smart unlike most of us Americans. They know that he's a terrorist who has killed hundreds of thousands of Iraqis, and even thousands of his own soldiers.
