I was under the impression that it meant he lost someone he loved (not dying necessarily) and he was just sick and tired of it all. You can go to this site though and they have an actual interview with the lead singer explaining the meaning of the song.

I think it can be interpreted different ways... But, I think its about believing in something or someone and then seeing that those things or people have many imperfections and flaws...and you begin questioning if anything or anyone is really what it seems. I like the part when he sings "That was just a dream"

It's more about him not feeling like he can control himself and that other people are forcing him to do things, he is "losing his religion" in that he is doing things that he wouldn't do otherwise.
