If you're trying to do a specific cross between two different varieties of flies, it is very important that you start with virgin female flies. You have to isolate these flies within a few hours after they emerge from their pupae. Just put those virgin females into a vial with food and add some males of the other variety, and they'll just do their thing and mate.
