a gas water heater flue should not need to be cleaned--if it did and you have a burning smell it is a sign of incomplete combustion(the gas is not burning properly).if the burner is now showing a good strong blue flame and you are still getting CO then you have a gas leak somewhere--a gas line behind the wall to the unit a improperly tightened fitting, cracked gas valve or manifold. your gas supply co. usually will check for leaks for free.from there DEFINATELY call a reputable service tech. you may be low on money but that is nothing compared to CO POISONING. GOOD LUCK

when the unit cycles off put a mirror under the burner and check to see if the chamber and flue thru the heater itself is clear all the way to the chimney, make sure that there is adequate ventilation to the entire room the heater is in, the carbon monoxide level in that room should be , and remain close to zero all the time. make sure the damper can swing freely, and that it is balanced perfectly.

Hate to say it but you may need to spring for a new hot water heater. Carbon monoxide is nothing to fool around with.
