( It's not very clear to me especially with the phrases "not less ill with"

It would seem to imply that there was another set of children who were not vaccinated who were ill with fever or diarrhea the last 2 weeks.

Your sentence just a says that a group of children who did receive a vaccination were no less ill than those who did not receive the vaccination.

Though the Children were vaccinated they had fever or diarrhoea like the children who were not vaccinated.It means that the vaccine had the same effect as in the case when injection was not injected

It IS a ghastly peice of English isn't it, it needs to be re-written.

The gist however I think can be decoded along the lines of:-

The children who were vaccinated, fared no better than the un-vaccinated ones, with regard to fever etc....."

The explanation is that it is a waste of time having the vaccination.

it is saying that even though the children were vaccinated they were just as sick as they were before the vaccination
