Well, it's really DC by a pretty wide margin. There are a few close battles, but too many mismatches, and Marvel doesn't have any of the mismatches on their side.
Superman/Thor - close, but Thor
Batman/Cap - push
Wonder Woman/She Hulk - Wonder Woman. Their strength may be close, but the experience edge is substantial, and there's that whole wisdom of Athena thing, the magic lasso, etc.
Green Arrow/Hawkeye - push
Flash /Quicksilver - Flash by a HUGE margin. Even Wally West is several times faster than Pietro.
Martian Manhunter/Vision - Martian. They can both do the intangibility trick, but J'onn is much stronger in the conventional sense. Vision isn't susceptible to the mind tricks, but they aren't necessary.
Green Lantern/Iron Man - Green Lantern easily, He's more of a match for the Silver Surfer than Shellhead.
Aquaman/Namor - Aquaman (he's got that telepathic assist from the creatures of the deep, which offsets Namor's edge in strength. On land, Namor tires out faster so it's lose-lose.
Atom/Wasp - Atom in a rout. He can go small enough to get inside Janet's head, go subatomic, etc.
Green Arrow Hawkeye - push
Hawkman/Falcon - Hawkman by a mile.
Black Canary/Black Widow- tough but I'll take the Widow. Canary has the scream, but widow has special forces training, and earplugs.
Zatanna/Scarlet Witch - Scarlet witch, far more powerful
Firestorm/Quasar - push
Ice Crystal - Crystal, she can go the fire/wind route
Cap Marvel/Wonder Man - Captain Marvel in 1 round
Power Girl/Miss Marvel - Power girl in 1 punch
Blue Beetle/Black Panther - Panther in a close one
Orion vs Giant Man - Orion, Pym is a giant bunch of bruises
Big Barda/Hercules - Son of Zeus
Almost all of the unfair matchups favor DC

Damn, I love the both! Not a fan of "New Avengers", but the previous line-ups were kickass. Here's who I think would win in each fight:
1. Superman (it's been done, ya know)
2. A draw just like in the comic crossover
3. Wonder Woman easily
4. depends on which Lantern ;)
5. definitely Flash
6. mmm Aquaman
7. Martian Manhunter (sorry Vizh, still love ya)
8. Atom
9. eek.... a draw?
10. Hawkman
11. damn! another draw?
12. Red Tornado
13. Scarlet Witch. 'nuff said
14. Firestorm
15. Beast due to his experience
16. Black Panther d'oh!
17. Captain Marvel
18. Firestar
19. Crystal
20. Huntress
21. Orion
22. a tough one, but i'm going with Superman's cousin Power Girl even though I love Ms. Marvel more hehe

24. Steel
25. Hercules
Those are just my thoughts and would you believe I'm more of a Marvel fan? LOL

The Justice League wins this one, hands down. Have you seen how powerful they are in Justice League Unlimited?

thor has magic, but supes would eventually bring him down...
captain america over batman... barely...
ww over she-hulk
gl over ironman... no contest at all...
flash over quicksilver in a flash (pun somewhat intended)
no clear victor in aquaman vs namor, but i'd lean towards aquaman...
martian manhunter would take out vision... just might take awhile...
wasp over atom... her sting and flight give her a clear advantage... a better matchup would be antman/atom
ga over hawkeye just because arrow has the better temperament
hawkman over falcon
widow would probably take canary
dont know who justice is... i remember marvel boy being called justice at one point, but hardly a matchup with red tornado... also remember a new universe (?) title called justice
scarlet witch over zatanna probably... sw could react faster than Z can talk backwards...
firestorm over quasar
beast over vixen... brains count...
panther over beetle, but it might take awhile...
captain marvel over wonder man (but i have to admit this is the only battle listed here that has caught my interest)
firestar over fire
crystal over ice
probably tigra over huntress
orion over giantman
powergirl over ms marvel
probably machineman over plasticman, but not a good matchup at all...
dont know who triathlon is...
big barda would probably take down hercules... interesting matchup though...
overall, jla would take down the avengers, but it wouldnt be an easy win
