It seems that initially the yawning started as a coincidence. But after some time, it became deeply embedded in his mind that this person causes me to yawn. Soon it became a part of his unconscious mind,very much like an allergy. So the yawn may be a natural reaction.

Yawning is a natural process. Whenever a person is in sleepy mood or tired due to heavy work, the yawning will come. This kind of action will not be towards one person as pointed out by you. It does not mean he is wantonly yawning when you are near to him. If somebody instead of you present at that particular moment, he will yawn.

I'm not sure about a scientific cause, it could be anything really. I have had friends who do weird things and claim that it is because I am around. Joke about it, who cares.
