i'm trying to build an electric bike and all the nuts seem to have some rubber inside the thread which means the nut won't go all the way down the screw, so I can't tighten it. Do you think I'm supposed to scrape the rubber out somehow? One of the nuts has the rubbery bit missing and seems to work fine.

That's a lock nut. the rubber is there to keep the nut from loosening up. If they supplied that i wouldnt go screwing with it. they usually get pretty tight as they go on.I'd use a ratchet .

If it's inside the nuts it's Teflon and it's there to lock the nut in place to keep it from coming loose. The other position is it's an insulator, to keep the nut insulated. Make sure you know what you doing before doing it.

The rubber in the nut is there to prevent the nut from coming loose from vibration. These nuts are commonly called aviation nuts.

These rubber rings are to ensure the nut holds! Lock-Nut they're called. You're not from around here are you?
