It depends on the baby. Milk based formula is typically what they are started out on. But if a baby can't tolerate that then of course Soy is better. they are both fine nutritionally. they are required by law to have the nutrients needed for a healthy baby and most all have the dha and ara found in breastmilk.

Soy is NOT recommended for children under 1 year old. Use a milk-based formula. If the baby cannot tolerate it, then use one of the pre-digested ones like Pregestamil, Nutramigen, Alimentum, etc. But NOT soy until at least age 1.

I use enfamil.. it's concidered the next best to breastmilk. It's made from cows milk and the Lipil with DHA and ARA promotes healthy brain function (like breastmilk does).
Soy based formula should be reserved for children with cow's milk allergies. It stinks (especially when spit up) and lacks natural benefits.

MILK formula. It has been researched and tested longer. Soy is VERY new and missing critical nutrients that cows milk based products have. I trust which is known and researched..GO MILK!

Milk formula is best, soy is not meant to be consumed in large quantities (well neither is cow's milk) Anyway read this:

Depends on if your baby has allergies or not. Neither one of my children were able to drink milk formulas.

Unless the child has milk allergies, don't give the baby soy. Not only is it not too good for them, it also really stinks.
