electron microscopes can get pretty close to atomic scale, but to measure atoms and electrons fully you need a partical accelerator such as those at Stamford University or CERN in Switzerland. These fire atoms at each other, forcing them to break apart and measure the component parts.

However, these cost millions of dollars to set up and are not known to have model or serial numbers!

The STM or Scanning Tunneling Microscope. Not all of them can see an atom. You need a very good (and expensive) one. With this microscope you cannot only see them, you can also move atom per atom. In IBM they used to draw their logo with a few atoms or to do geometrical figures. See, for instance:
