Keep your eyes and ears open for a new job. It sound like either your company is in trouble or the owner is extremely irresponsible. Whatever the reason, you need to find another job ASAP. Talk to friends, check message boards in the grocery store, go to your local unemployment office for current openings(some even have websites to browse job openings). You don't have to be on unemployment to get this list.
You really should verify that your employment taxes are being paid. If they are finding it difficult to meet payroll, they are most likely have problems with meeting obligations as well. I have heard stories where companies were in trouble and did not make employment tax payments. Keep ALL of your check stubs/W-2's and make sure that it matches up to your next Social Security statement. If not, report it immediately to SS. Good Luck.

Just ask for the cash and refuse the check. Tell her your in trouble with the bank because of her and you can't cash anything. You need that money for the holidays and if she is a decent person with a payroll problem then she will understand and do so.
But employers should never do that to employees they can get in big time trouble. How many employees does she have that she can do this?

I understand the timing is not good, but if you choose to stay in the situation, then there's not much you can do. You need to find a new job. Maybe in the meantime your current boss can write a letter to your bank explaining the financial difficulties, that way you might be able to avoid some of the penalties and your credit rating doesn't suffer as much.

I'd definitely be looking for another job...you offered your services you should be paid accordingly without hesitation...something isn't right if your employer isn't keeping the $$ to pay the necessary salary. Also a first clue that the company will be going under. 1 time may be an oversight...but not 2x. I'd be questioning her ability to run an efficient business or the business to make money.

Tell her to just pay you in cash- make it sound as if you are just trying to save her money - say something like " you know to save on fees you can just pay me cash so that you don't have to pay extra."
and after the first of the year find a new job

ask for your paycheck in a money order or go to the bank the check is drawn on at lunch time so if the bank won't give you cash you give it to your boss and have her give you the cash by the end of the bussiness day and report her to the authorities writing bad checks is illegal.

the company you work for could get into a lot of trouble, and if they are not responsible enough to put money into the bank when its time for the employees to get paid maybe they deserve to get in trouble ( paying fines) you could turn them in to someone i can't remember who you go to but my fiance had the sme problem with the company he worked for and they ended up going bankrupt and they still owe him 500 dollars he'll probably never see not to mention the hardship it put on us, so if i were you and if it was at all possible i would try to find a new job before things got rough
