Bologna, as in the lunchmeat, most likely originated in the Italian city/town of the same name and so was named after it. As more people began to use the product, my guess is that they started pronouncing it "baloney" as a kind of nickname. I have, however, heard it pronounced "bologna" in more formal situations or by older people(Italians especially).
