you tell them that (im assuming you do) know about their company and are very interested in working for them and why? (is it what you went to school for, you enjoy doing, etc.) just make sure you tell them why you would be beneficial to them. are you sending a resume? if so, dont list all your qualifications specifically since that would be on there, otherwise, do so. you just need to let them know why you want to work there and what you can do for them.
Good Luck!

I feel your pain man... the job search is awful and the cover letter is the worst. I would rather do 100 interviews than one cover letter. But I have done one like you're talking about. I would just tell them that you have looked at their website(always gets you bonus points) and discuss something like a current event in their company and how you would like to be a part of something like that. Discuss your qualifications and make yourself look like a very broadly educated person. They'll be more likely to find a place for you if you give them more options than if you just said you wanted to be an accountant in the payroll department, that narrows your options down too far. Also tell them of ANY experience you may have had that is remotely related to their industry. Best of luck to you man, job hunting is a pain... and it doesn't get any better once you get one(only the fact that your getting paid to be miserable)

I have been made aware that a position is available, or a position exists etc.
I would like to present myself as a candidate for that position.
Continue with your usual resume' qualifications.
This is not unusual. Many companies have openings that aren't advertised or perhaps advertised only from within..."Present myself as a candidate" is always a good way to start plus it's not very often used. Good Luck........
