Worker's Compensation if there's an injury (physical or mental). Otherwise, the Equal Employment Opportunity Commission. The Dept of Labor is not it. They deal more with issues concerning income support, pay, retirement benefits, etc.

It really depends on what your specific problems are. Most companys have support systems depending on your problem. Human Resourse people are accually pretty good with that type of thing. Now if your problem is legal my suggestion is to talk to a lawyer.
